Honestly, if it were me, while the engine is apart, I'd pull the front fenders and tuck the engine bay. I'd get rid of the stuff you don't need/want and clean up what you do need/want. Give the motor a good look-over and fix everything that's wrong. Heck, even if you don't know for sure that it's wrong but you think it is, fix it anyways since it's already apart and will save you hassle later.
Then, when it's running, address stuff like wheels, tires, brakes, springs, and shocks and make sure everything is in good running order, then worry about the body stuff.
I know it seems like a big project, but it's only as big as you make it. If you take your time and do it right, it'll seem relatively simple and you'll be happy with the results because you did it yourself.
