what about intake manifold...they seem different...because my 93 has the base map by the firewall and the 99 ls motor has it on the manifold..so i dont know which one to use if the obd 1 of the old motor or the manifold of the 99 ls motor.

You mean Map sensor? You can use either one and just leave the other unplugged. I would use the one on the firewall. There is a company called KMS that sells MAP sensor block off plates to go on the throttle body. You take you the Map sensor off, bolt the block off plate on and it looks alot cleaner.

And yeah you are right about the p28 not having the secondaries either.

You can do the MAP block off or you can just extend the wiring from the MAP on the firewall out to the MAP on the throttle body and throw the MAP on the firewall away.
That's the way we did it on my 90 with LSVtec. Just another option.

yea but if i use the 99 ls intake mani i would have to extend the vacuum hose to reach the map sensor by firewall

vaccum hose is like 2 bucks lol. Either way will work like we said, it just comes down to personal preference

No, you don't worry with all that. Extend the wires from the MAP sensor on the firewall to the MAP on the throttle body. Trace the vacuum hoses from the 2 EGR parts of the MAP assembly and cap off the lines. You don't need to extend any vacuum hoses.
