94 tranny in a 99?

Please help! I just bought an automatic transmission with low miles that came from a 94 ls to replace mine in my 99 ls. I was told it will bolt up and work. My question is my car being OBDII and the trans coming out of a OBDI will it trigger my check engine light? One buddy said as long as its an auto to auto swap it's ok and that only converting to or from auto to manual would trigger the light if the ecu is wrong... I looked it up at autozone and the 94 has a MP7A trans and a 99 has a S4XA trans... will it matter? Please help because I need my car running. It is my commuter to and from both my jobs!

I would assume you would be fine, I've heard of people swapping the autos around. It will run with a check engine light
