Door Window Problems

1990 LS 3dr which i call 2 dr hatchback... I removed the door panels to replace both exterior door handles. Before doing this my drivers door window and door would close fine and the window would go up into the weatherstrip chanel now to get the drivers door to close i have to half slam the door by pushing on the window or the window closes on the outside of the weatherstripping, the pass side door window was the same way when i got the car, did i put the door panels on wrong or what... why would the windows be loose? It is getting annoying... Please let me know how i can fix this, thank younz for reading

when i bought my 90 LS it also has manual window... i been trying to fix it but there is no solution i thought it was the window at one point and now i have a extra window... can anybody help us???
