Not to smash your hopes and dreams...but realistically you can't make a 2639lb car with 140hp "a beast" with a header, intake, and a short shifter. In fact, with those mods you won't make any real noticeable power.
Like many will tell you, "an intake is an intake," this is both true and false. Every intake comes with a filter, piping, and couplers, but its how well these parts are engineered that separate them from the competition. You should choose an intake from a reputable name brand such as AEM, K&N, Injen, Comptech, etc. These companies put tons of research and development into offering quality parts for our cars. Most of the cheaper intakes you can buy of eBay or in stores like Pep Boys are offered to you at a cheaper price because companies look for ways to steal a design and reduce the costs by substituting materials, altering the design for financial purposes rather than function, etc. Your choice between a cold air intake (cai) and a short ram intake (sri) is ultimately up to you. They will both make roughly the same power with the cai producing just a hair more at higher rpms.
As for the header, you should plan out an entire exhaust system before just buying random exhaust components. Ok you want a header but....

Do you want a 4-2-1 design or a 4-1 design? Generally 4-2-1's make better midrange power and 4-1's make better peak horsepower. This is not ALWAYS true however. I'd really recommend reading up on MichaelDelaney's Header Article on Team-Integra

Do you want stainless or ceramic? Ceramic headers can sometimes break, pending on the quality of the header design. The header is coated inside and out with cermic (which helps keep heat inside the pipes and out of your engine bay). If the welds are crappy, the ceramic can crack and fall apart.

Will the particular header bolt up to the rest of your exhaust parts? You should make sure that whatever cat/test pipe and catback will bolt up to the header that you choose. You never want your exhaust system to bottleneck (going from a larger pipe into a smaller pipe).

And as for a short shifter....they will not do anything to improve performance of your car. It just makes the throws between gears shorter, allowing for quicker shifting (if the driver prefers a short shifter). Some people prefer to not have them or even have a longer shifter. Its all personal preference, but it all relies on the driver as to if it will reduce times at the track.
You really need to set some goals for yourself and figure out what you want from your car. You can either slap on the basic bolt ons and call it a day, or really plan things out for a nice built with a tune later down the road. One thing I'd recommend is to browse some online catalogs and get an idea of what's actually available for your car. A good one to start with is
