2000 integra can't connect with inspection scanner

I recently just purchased my first integra, its an LS converted into a LS Vtec with type R head rings the whole 9 yards. Car runs real smooth, shifts fine, and I have not found a problem motor wise yet. Today I brought it to get inspected and the computer can not connect with the car. I brought it to two NY certified garages one reads the connector is bad, one can not crack the codes on the computer. I talked to the kid who I bought the car from and he said it has a 99-00 civic LS computer in it with aftermarket chip. It was bought in CT and passed inspection just fine there, because it did have an up to date inspection sticker on it when i bought it. Can any one give me advise on what to do or possibly computer/parts for the car I could buy. The car is really nice and I would hate to give it up for a reason like that.

At the dlc check pin 15 the the grn white wire for 12v then both pin 12 blk and 13 brn/blk for conitnuity to ground

Ohh..what? There was no 99-00 Civic LS and I doubt it has a chip if it is OBD2.. The data port probably isn't working cause you more then likely have an OBD1 ECU. Remove the ecu kick panel from the passenger foot well and tell us what the part number is on the ecu.
